Yes, if you are fuloughed your last check will be held to pay off your balance. I remember last time we furloughed there were a bunch of guys looking for money, but they never got it because it went to the pilot shop.

I think the move to take it out over the next 20 pay periods was strategic. They knew they were going to be furloughing and decided on a way to recover as much as they could.
