Default Taxes: NY Company, Homebased in CA

I'm posting this on behalf of a friend who's having some technical difficulties posting this thread:

Hi all,
I am flying for a small company (about 50 or less people) based out of NY state. I am homebased, fly to the aircraft and then fly home for days off. My company changed my address on my pay stub, but still is removing NY State taxes. They have refused to remove home state taxes for a coworker, claiming they do not need to do this. I was wondering what my employers responsibility is in regards to removing and paying my home state's taxes and if anyone else has encountered this situation. Thanks in advance for any help.
