Following the link for how to file a complaint, there is a section called "Before You File a Complaint". From the Health & Human Services, Office for Civil Rights page it clearly states: OCR cannot investigate complaints against entities that are not covered entities. These are NOT covered entities and are NOT required to comply with the Privacy and Security Rules: Employers

So you could use that form to file a complaint against your doctor/ health care provider, or insurance company for violating your HIPPA rights but not your employer.

Good catch. I didn't notice that. I wonder if there is anything else that covers employers.

I'll tell you what is covered... the FAA. They take a dim view of employers pressuring pilots to fly while sick. If you feel you've been subject to such pressure, after a discussion with your reps and CP, make a call to the FAA and keep them abreast of your situation. If something happens while you are flying sick, it will be to your extreme benefit if you've been in contact with the fuzz. Otherwise it's all on you.
